How I see it, the Six/Renamon/Nera/Inu Sakuya, Komachi/Dante, Mima/Marisia, and Isaac/Koishi/Satori subplots are finished. Now we just need to finish off the John/HM/Daiyousei/Auditor subplot to bring everything to a close.

I think the X/Axl/Zero/Nitori/Aya/Momiji subplot is finished, but I'm not sure.
