Hmm, I guess.
We'll just have ACO fill the role of bad guys in a sense.

...actually I think ACO would be a modified version of Organization that Major wanted so it works out in the end.

I actually like the Organization's mindset. It really fills in that bad guy role.

You already know the true intentions of ACO.
But remember: I intend on them being the type that you want to hate because of what they're initially doing.

So ACO would still fill the role of bad guy, even though they're what I call a "Third Faction"

Also what were the Neo-Yakuza? was that an organization? and what were their goals?
And then we have Organization XIII also in the mix

Classic structure is always just having good vs evil.
2 factions.
1 vs 1

...when I say "Third Faction" that's me saying that the lines of good vs evil have been blurred and now you have three sides to consider.
3 way battle royale.
Look at what I have in EG. I have Venturian Council VS NGO. At first, this seems the classic good vs evil. But then I have the Guardians. The Third Faction. The faction that blurs the definitive line of good and evil. The one that makes you ask "What is truly right?"

It's just something that begs to happen, cause it breaks the norm a bit. Also I'm still torn a bit,
We'll have SCAE and ACO, two human factions with SCAE having Game Characters as allies and ACO as pure humans. We have the "Good" and we have the "mid" but what would be the "Bad" ?
Would any organization the currently exist fill that role?

Neo-Yakuza is more of a gang that want to use characters for their own end. As for Organization XIII, they are a organization made up of characters so I guess they are kind of different.

Ok so the Neo-Yakuza could fill the role that Major's Organization would have filled? Or what were they doing?

They were planning on gathering up an army of Characters to pretty much take over the world.

I would recommend asking Wriggle for more. It's his organization, not mine.:p
