Not unless John goes on ten other missions, to get all of his enhancements.
I'm thinking that John uses the Upgrade Modules and at the very end, he tells Yukari and Eirin, or somebody that he has an ace-in-the-hole, his Genesong DNA.
They then unlock the Genes and John gets the abilities.
Does that sound right to you?
If that's the case, then John will pick shields.

Unfortunately, I don't think John knows about that kind of stuff, being taught only to fight.

I think he would just put down the book in disgust.
Sometimes when you're driving down a road, a bug hits your windshield. It's ugly and unpleasant, but you just activate the wipers / cleaning fluid and it's gone in a few seconds. It's just part of driving down the road. You don't dwell on it, because that'd be silly. Bugs aren't worth the time.
You just discard their guts and keep on driving.
