Sometimes when you're driving down a road, a bug hits your windshield. It's ugly and unpleasant, but you just activate the wipers / cleaning fluid and it's gone in a few seconds. It's just part of driving down the road. You don't dwell on it, because that'd be silly. Bugs aren't worth the time.
You just discard their guts and keep on driving.

Whisicott are very pranky, indeed.
It's appearance and "whimsical"ness leads more towardthe fairy side, for sure.
Is there another minor Pokémon trio they could each use?
the monkey trio is close. (Why couldn't Pansage be Panshock or something?)

Here's the link to a Google Doc tracking suggestions that have been made so far.
At this time it doesn't have everything yet. (It's at around 55% or so.)

Because the monkey trio was made specifically for the first gym, to counter the starter pokemon that you had.

Stupid Cilan.
Emolga is a pretty decent compromise.
I'm thinking the Fairies of Light may be better suited to a single team though.
They're plenty of pranksters in Gensokyo to be good trainers for Whimsicott. ^_^

Ooo, thought of one for Momiji. Escavalier. It's a knight...bug...thing. And I think Chen should get either an Aipom, or an Ambipom. Also..
Medicine: Banette, Gastly, Weezing (or Koffing)
Remilia: Crobat, Swoobat, Xatu

I was thinking of it because Noctowl, with it's silent flying and such, can get the scoops Aya can't.

I really like Escavalier for Momiji. The "sword-and-shield" dynamic is pretty hard to emulate with any other Pokémon. ^_^
Is Ai-/Ambipom a representation of Chen's acrobaticiness?
I think they'd work well if so.
Banette and Weezing for sure for Medicine.
Gastly works, but I think that focuses too much on the poison, which Weezing already covers.
I'd like each Pokémon to be a different aspect of the character if possible.
(I realize for some that's impossible but we must try! >o<)
Save some bats for Flandre!
(But she doesn't have bat wings!)
Xatu is confusing me just bit.
Hmm... I could see it's (forced) ability to see both past and future as a kind of parallel to Remi's manipulation of fate though.
Speed. Speed! and Stealth.
