Of course, Shulk has the mindset of a scientist and so he tends to put 2 and 2 together at times. The rest I leave for the other characters to have their "ah-ha" moment of realization as it sinks in.

I get that, and John is smart enough to figure it out, but he is a very straightforward person. He doesn't like it when people "beat around the bush" and when people don't give him straight answers. To him, it means that they are either purposely wasting his time, trying to make him angry, or hiding something.

Sometimes when you're driving down a road, a bug hits your windshield. It's ugly and unpleasant, but you just activate the wipers / cleaning fluid and it's gone in a few seconds. It's just part of driving down the road. You don't dwell on it, because that'd be silly. Bugs aren't worth the time.
