They did it to attain their goals, and because they could.
I'm planning on having them act up for real when Neo-Yakuza is defeated, although I'll leave seed and hints in the coming arcs.

In all honesty, I don't think he would.
If given the choice, he would stay with everyone else.
In Halo 4, it's implied that John is too old for his job and is being replaced with Spartan-IVs. (Funny thing is, John's biological age is 37-42 years old. He's lived for 50 years, but cryosleep and Slipspace slowed down his aging.)
In the end, John was going to look past his status as a Spartan and start looking at his status as a human.
Basically, he would choose happiness over duty, something quite shocking for a person like him.
In the end, he was going to decide to "retire" and stay.
Of course, that's the best case scenario.

That is the obvious choice, but what if they were forced to? Aren't the Neo-Yakuza the ones keeping them there on Earth?

No, there's nobody keeping them in the real world.
They've basically been teleported from their universe, to the real world, due to the Atlas Project and the radio tower.
The only way to go back is if somebody found a way to create another "portal", except they would have to round up all of the Characters and place them near the tower.
Even if John was sent back, he would still have his new powers.
He could simply teleport right back.

The goals are quite similair. Their goal is to forge the X-blade(to lazy to look up the chi chracter) and end the curent universe and build a new universe where light and darkness is compleatly equal in power. There's just as much of both of them.

They'll continue to do what they have been doing from before the incident. I also found a new member for he organization. He's actually the founding member tough.
I call him Another. There won't actually be anyone that will meet him like they can meet the rest of the organization.

So, this is what they're planning... Use HM as a means of easier control to all worlds in order to easily fulfill their own goals. Sounds like they would use HM as a pawn. Oh, how they might react to HM's new plan when he gets sick and tired of it all... (if you forgot, it's on the last page)

How I see it, John has been nothing but a pain to them, so who better to recruit than someone who knows him?
I'm pretty sure they're still trying to get John to turn to darkness and join, but HM knows more about him than the others.
