Found some time to post while in school, sadly no one else is around :(. I'll just continue on my own a little
Do remember that Xehanort is in both the Hawaii and Gensokyo storyline, his goal is to gather both of them in one place so he can forge a new χ-blade as his old one was destroyed when the Auditor turned if the drive

Now to unveil the non-canon reason Koishi closed that eye of hers.
Sometimes when you're driving down a road, a bug hits your windshield. It's ugly and unpleasant, but you just activate the wipers / cleaning fluid and it's gone in a few seconds. It's just part of driving down the road. You don't dwell on it, because that'd be silly. Bugs aren't worth the time.
You just discard their guts and keep on driving.

John just bought Renamon some time to get the other Characters.
EDIT: I edited my post. He injured young Xehanort.
This is basically what John is doing, only John is doing it much faster. Skip to 3:43. (Hur, hur, hur, 343!)

EDIT: And done. John only causes serious injury now. Tell me if you have anything in mind, and want me to change something.
Remember, John is trying to alert the others and/or buy Renamon some time to escape.
