Okay Duo and Zero are now both outside the tent and are about to get into a bad fight.

Also I'm somewhat surprised that no one has noticed that a large blue robot is now just... there with the group.

Albeit others ARE busy with other things.

John didn't notice the robot, but he will, now that he heard Zero and him talking.

Yes. In the ending of Mega Man 8 Mega Man was infected by Evil Energy (though in Mega Man 8 Evil Energy is an actual type of energy that feeds and grows on negative thoughts) and Duo had to purge the energy from Mega Man. If Duo didn't then Mega Man would have died.

Probably same thing that happened to him when he tried to purge Zero's evil.

Intense pain for both Duo, and the person he is purging evil from. If the evil cannot be purged (I.E. The evil is too strong, or the person who is filled with evil is too strong) both Duo and his opponent will experience intense pain.
