You see, in the Halo universe, they use a Slipspace Drive to travel faster than light. What happens is that it creates a portal out of many, many small black holes, then creates a stable portal. This allows them to travel in the 5th, 6th, and 7th dimension, instead of the 1st, 2nd, 3rd, and 4th dimension. What this allows them to do is drastically decrease the amount of time it takes for ships to travel from one point in the galaxy, to another. Despite how advanced this technology is, it's not entirely safe, or even stable. Sometimes, while in Slipspace, the other dimensions, people sometimes disappear out of thin air, sometimes machinery as well. Of course, energy shielding can protect against this. Usually, things go smoothly and there are no incidnets, but every once in a while, the Slipspace Drive can malfunction and create time bubbles, or even portals to other timelines, just like with Nicole-458, or with the AI Melissa, when she was transported back to the year 2004. You see, there's something in Halo called a Slipspace Anomaly, where the Slipspace Drive goes completely haywire and sends people to other timelines. This is what happened to John and Cortana.
As for him being the one from the games, yes and no. He's the same one from the Halo games, only with the actual canonical abilities of a SPARTAN-II, how it really should have been, if not for the game needing to be balanced so that it wouldn't be too easy.
Not only that, this John is from what would be Halo 5. Basically, I made up some of his backstory to bring him some resolution in his universe, so that he wouldn't be a psychological wreck when he was introduced into this RP.
