The only way to get his core replaced or repaired is if he is literally laying on the ground dying, and is in the process of shutting down. Then and only then will you be able to fix his core, though it will still only be temporary. After all his body was so advanced (not to mention he is called Proto Man for a reason) for a prototype that almost any core would eventually become unstable.
I mean literally before Mega Man 3 started Wily found Proto Man dying on the ground. Wily then took Proto Man and fixed and replaced his solar power core with a nuclear fusion reactor, and that was still only temporary. Wily also made Proto Man a combat robot as well at that point. Yea Proto Man was grateful that Wily fixed him temporarily, but he still refuses to get his core fixed.

Also Proto Man's design may be advanced, but it is still not complete by a significant margin.
