Sometimes when you're driving down a road, a bug hits your windshield. It's ugly and unpleasant, but you just activate the wipers / cleaning fluid and it's gone in a few seconds. It's just part of driving down the road. You don't dwell on it, because that'd be silly. Bugs aren't worth the time.
You just discard their guts and keep on driving.

"Hmm... That sounds like a job for either Eirin, Medicine, or Yamame. It sounds like a good idea, but does it have an immune system? I'm not sure how long it would take to actually affect the ship. We are talking about a ship that's bigger than the Earth.", John said to Marisa.
"Does the ship have a brain, or anything that passes as one?", John asked Alice.
"Maybe we can fry its neural pathways."

"Let me read from what Koakuma gave Patchouli..." Alice picked up a giant stack of paper bound into a book by magic. "Shanghai, search the information about extraction for me."
The doll that Alice meticulously controlled started shaving through the papers until it found the information Alice was looking for.
"Let's see... these translations are crude but I'll try my best to interpret them." Alice said as she read out loud. "The Extraction of a world's core is done with the basis of how potentially arcane the world is. More arcane force there is, the longer the Extraction will take. Our world was taken within 48 hours..."
"I heard from Patchouli that the manuscript was written by a group of excellent sorcerer. So we can assume that it will take about that long for our world too." Yukari noted.

Then tje fox continued-- Since there may be a chance that this creature-ship doesn't have a soul for x reason, we can attack its heart or brain which we can atrack easily if only a snall group can infiltrate--

Yeah, this thing isn't going to budge an inch, unless we shut it off by cutting the power supply that is channeled through the rhodochrosite crystal. Even then, that's only going to be temporary until the Tanzanite blades kick in."
"Everyone in Gensokyo is participating." Yukari announced. "We have 2... 3 months to be prepared, and the Youkais are busy training themselves, working together regardless of their power spectrum or their religious background."
"As for the brain..." Alice searched. "It seems like the Devourer himself is the controller over everything. When he set it up as: As long as he stands, the ship stands, he meant it literally."
